Once the footpeg and brake lever are in the correct resting position, if the throw is off and you are out of adjustment you'll need to rotate the rear lever (on the final drive) on its splines and re-adjust from there.

Lowering the position of the footpeg worked perfectly; I now have good lever travel and effective braking (and can actually reach the lever with my foot).
