However, I have reservations, because once I drill, I will not be able to go back to the original rod set up, if needed.

Good news is, the two components that will need to be drilled, are an alloy. Should be able to use my hand drill to carefully open up the holes

maybe new rod is a updated rod and needs 2 rubber boots

You may have another option. How close is the new threaded bit off? You might be able to turn it down a smidgen with a die. My guess is that this wouldn't affect the strength of the fitting by much. I always hesitate changing things that can't be changed back to OEM. Having said that though, it would only require a part of the foot lever and the arm that comes out of the transmission.

Yes, the threaded piece is very close. I can almost turn it through the bore. That why I thought a slight enlargement of the bore would work.

Are you suggesting that I just shave a small amount of material from the threads?

Yes. I've done it several times with other applications. Same pitch just one size smaller. But, having said that, if you're really close you may be able to get by with a light sanding (sand paper in a tight roll).

Have you measured the differences? A digital caliper could tell you how much you have to remove to get things to fit.
