Did you lube the clutch/transmission input shaft splines when the transmission was assembled the engine?

Grasping at straws perhaps, but did you align the transmission? See Duane's site for details, but I think it involves loosening the transmission bolts, activating the clutch and then retightening the bolts.

Could it be the flywheel?

Would excessive run-out of the flywheel cause these symptoms?

I had the same thing on a bike I'm sorting out. r60/2. very sticky between 1st and 2nd, and hard to find neutral, not at all like my others. Got it up on the bench and started it and going through the gears and working the clutch. As it turns out, the clutch was adjusted so that it was throwing out too far, and binding something. I discovered it because I thought maybe the travel wasn't enough to completely disengage the clutch, so I increased the tension at the perch. I noticed that the rear wheel was receiving power even when the clutch was disengaged, and that the harder I pulled the handle the more power transmitted. I think what is happening is the pushrod reaches the end of the throw and bends under the additional pressure, transmitting some torque to the main shaft, spinning the gears and the rest of the mechanism. When I released some of the travel, the problem disappeared and now the gearbox seems quite happy.
Never seen any other clutch throw out too far, but thats what it was for me.
