Shifter Bolt
I am aware of this
On my R69 I did put it in with the nut on the down side and had a problem mostly going into 1st gear so had to change it with the nut installed on top to gain clearance
On this bike 55 R50 and my R27 the nut has 3-4mm clearance when installed on the bottom side
It just doesn't look correct if installed on the top side but I agree as you said it can be clearance issue but not on this one
Thanks for letting me know because on my r69 I did have to remove the headers rear engine and upper engine mount to reverse the shifter bolt

Shifter Bolt
I do agree some but not all need to be installed as you state
All parts diagrams that I have seen show it installed on the bottom side

Maybe if the bolt ever came loose or been installed several times the shaft and bolt have more freeplay then the bolt draws down too far then the fix would be reverse it to get clearance
