Is the friction disc

I would do the "install the trans without the friction disc" test before trying anything else. There is no reason that the same parts should not mate the same way, and I have swapped around dozens of these transmissions and clutches without ever experiencing mis-aligned cases or bolt holes...

Running the parts through a hot parts washer, like automotive machine shops use, will remove all of the residue from blast media, much like the dishwasher will, but with less whining from the Mrs.

Follow-up: I removed all

Follow-up: I removed all tubes and fittings today, found 16mmx1.5 drain plugs at O'Reilley Auto parts, and turned them shorter on the lathe. Installed the drain plugs in place of the fittings in the heads, re-using the old crush washers from pulse-air fittings. I removed all of the airbox components...

Bike has about 50k on it, but regular maint by an older gentleman who was the original owner.

He just never washed/detailed it that I could tell.

I'll go read about the pulse air injection system now!
